Where do the Trolls come from?

From the Troll Shaws of course. No, just kidding, I really don't know. But I think that they are common up there, and maybe the Ettenmoors or farther up north. I'm just guessing. But I think that they are usually to be found in mountains away from the sunlight or close to mountains, like the three Bilbo & co. encountered. In The Hobbit it says, "...for trolls, as you probably know, must be underground before dawn, or tehy go back to the stuff they are made of, and never move again." So I guess they come from stone probably somwhere in the mountain. I really don't know.

The trolls were made in mockery of the Ents by Morgoth in the first or second age.

Morgoth in the First Age (he couldn't really do much in the Second). They came from Angband and/or Utumno and dispersed throughout Middle-earth (mostly in the north, it seems).
